Superimposing Organ Divisions in MIDI Viewer

The recent thread concerning the use of Cakewalk for music arranging
leads me to ask a fundamental question which has intrigued me for some
time.

Most small organs have scales ranging from Bass through Accompaniment
to Melody, in ascending pitch.  However, most larger organs such as
the 89-key Gavioli or the 90-key Carl Frei, also have a Counter-Melody
section containing notes which do not fit into this ascending scale,
but overlap other sections.

How would one fit this counter-melody onto the Cakewalk paper roll
view?  I can understand that it would be easy to use another MIDI
channel, but that would mean the use of piano-roll view would be
impossible.
